Even though this story is beautiful, the reality of incest is not. Yaoi can make it pretty, or heart-warming, or sexy only because it is fiction. The reality involves taking advantage of a child's vulnerability for personal gratification.
To think their relationship is "weird and dirty" is just a personal belief that was developed from social conditioning. I'm entirely against incest, but the circumstance in this manga is an exception. Incest is immoral because it's essentially harboring lust for those you are related to by blood. It sullies a family bond into one that is sexual. Intercourse between blood relations also often leads to deformed children. However, in this situation, Konomi was never really a father figure to Ryou. They did not live with each other in a family environment. Furthermore, Ryou was brought back in time and was unable to associate the young Konomi with his father, which led to them falling in love with each other. The lonely Konomi wasn't aware that Ryou was his son in the future, which is why he went along with it. The young Konomi was treated poorly by everyone around him, and so Ryou was like a light that shined brightly in the darkness. Can you really blame them for falling in love with each other when they encountered such an uncanny situation? No. They're not just sticking together because of lust. It's because they genuinely love each other and can't be happy without being together. Also, since they are two guys, they don't have to worry about accidentally giving birth to a deformed child.
