More vaguely nonbinary rep
I haven't really read much of this one yet, but two childhood friends (a boy and a girl) body swap and experience gender dysphoria being in the wrong body.
This is really not my type of manga. Boy becomes a magical girl and has fun living it up as a girl.
This is definitely more of a pure gender bender where aliens turn a boy into a girl, but it has that certain gender fuckery where the gender swapped person is just a bit more into it than you expect (like Magical Trans)
Supposedly (I have not confirmed this myself), one of the characters is effectively a trans woman. The universe in this story has a third gender
Very promising manga that seems to have actual explicit MtF trans rep. The author's name is half-me(はふみ), where new-half (ニューハーフ) used to be a common term to describe MtF trans ppl in Japan (it's pretty dated, like the English term shemale). I'm not sure if this is related. However, the artist does explicitly put the term transgender (トランスジェンダー) and MtF in their Pixiv bio and Twitter tags . This is pretty cute! The MC gets cancer and decides to completely unheave their life and live as a woman
This is a pretty cute manga that is very clearly about a young trans girl coming to terms with her identity, but it also one of those comics that makes you want to jump in and go "well, you see. There are these things call puberty blockers and hrt."
Another autobiographical manga, this time about a non-binary lesbian.
Another explicitly trans manga. It's short series (mostly yon-koma) about a married couple when one comes out as trans.
There's really not much to say about this since it's so short, but the MC seems to be a young trans girl.

also homunculus is a great book overall but it felt like the two main characters were secretly in a shounen ai and then it went into body dysmorphia and closeting to meet expectations and then they seem transition and is accepted. its was honestly such a cool surprise to find canonical trans rep that was handled well in a surreal horror-ish manga.
danganronpa has a trans character that wasn’t handled as well as i wanted it to be, but better than initially expected. there’s tons of djs but im pretty sure there’s an official adaptation.
