You have to be patient. The 'already read' list took 6 days to restore and not everyone had theirs sorted even at that time. The second pass doesn't take as long, but there's still errors to be expected. PLEASE read the FAQ, it WILL give you answers

It’s based on how old your account is, it’s being restored from the oldest sets of data to the newest
Mostly when you actually added to your lists tbh, most people's account dates have been mildly irrelevant since people were reporting no managa even during the updates of the first pass. That being said, it's also based on if you have any non-rated manga, and if you were missed in the first pass which ended yesterday or not.
