I understand why people find this confusing, but honestly this is what I get from the story:
The MC and the boss are both reincarnated. Their past selves are "haunting" their current selves, and the boss's past self was weirdly obsessed with the MC. They ended up both dying early deaths (I think because of the obsession) and now they're tied together. The boss is a weirdo who hits on pretty boys and even thought the MC was ugly at first, but after everything that has been happening things are changing. The boss's ghost or past self is obsessed with the MC and is violent with him, because that's the only way he knows how to act due to the past. Because of the past life, I am pretty sure the MC is blessed with the ability to see ghosts. I believe he said it was his grandma or someone else close to him that told them to absolutely NOT INTERACT with the ghosts. There have been hints dropped every so often that he does know the situation he is in, that he sees the ghosts, and that he understands them... But he also knows that there is no good in interacting with them, as they will possess you and take your life force. Even if it is frustrating and seems stupid, what he is doing is much better than what his fellow co-workers who ended up looking freaky from possessions is doing. He's preserving himself for the long-run, while they don't know how to act with ghosts. In the end, the co-workers got sick or ended up looking like they never got a wink of sleep their entire lives and are acting out of character.
So while it is confusing, I think the author is beating around the bush on things so that certain topics become a really big surprise later on.
