- Yes, Ilhyeon really planned to kill Jakyeong after the initial plan to kill Ilhyeon, but he postponed the plan cuz Jakyeong might be still useful for him. After their runaway, Ilhyeon caught them.

1st time they ran away overseas. Ilhyeon managed to track them when Wang Lun entered S.Korea. He caught Wang Lun and basically Jakyeong had to go to him. Jakyeong was locked in a big room at Ilhyeon's basement. Ilhyeon offered a contact with them—Ilhyeon as the employer and Jakyeong/Wang brothers were hired to do the usual job. This was when the Wang brothers finally knew the "real" relationship between Jakyeong and Ilhyeon.
- 2nd time they ran away to an island after they finished the job Ilhyeon gave. Ilhyeon and his men ambushed them with a helicopter. When Jakyeong woke up, Ilhyeon had made two things—a tattoo above Jakyeong's hips and a real life size replica doll of Jakyeong

Iirc, between the timeline above, basically Ilhyeon and Jakyeong had sex but it more to non-con/force. It took time for Jakyeong to finally accepted him fully. Just when their relationship became smooth, the father caught both of them. But in the end Jakyeong managed to kill the father but he didn't die yet. The father died at the hospital.
