I think lying even when it's obviously a lie is the only way he can feel like he has control over anything in this situation. His private life is all on the news, and he's worried about how all of it will affect Taejun.
Taejun is also angry on Geonwu's behalf. Remember that he said if other people have a problem with him, they shouldn't take it out on Geonwu.
It's good that he's willing to take responsibility, but he's going to have to realize he can't do that until he starts acting more mature. Case in point--overwhelming a pregnant omega with angry pheromones, even if not on purpose, is not what "taking responsibility" looks like.
