Im glad my comment back then explaining the timeline 1, 2, and 3 somehow are still used today by current readers because I swear this would be so confusing to read if you weren't aware of three timelines.
This is a complex story which is why I love it. It also digs deep on the problem with Omegaverse that is almost never addressed which is "homosexual" relationships between same genders (alpha x alpha etc, Im aware some of the same gender omegaverse stories exists but none goes hard to explaining that type of discrimination/stigma as deep as this as it had affected BOTH parties until they both bled for it) and the initial reaction of those around them or even themselves.. it's a homosexual perspective in the world of omegaverse (I don't believe that fiction affects reality in a simple manner as to let fiction affect a person, environmental and psychological factors are considered but rather this story is reflective of real world issue with homophobia). If you exchange Rafael to a woman and remove the omegaverse timeline, you can see it plainly as two men who desire each other ruin each other just because they can't admit to their own feelings as they both have environmental or self-inflicted homophobia which led to the tragedy of Season 1.
They were always meant to be together, but they just can't be together. Which is crazily accurate since the two from timeline 1 can never see each other again.
