S1 is in the present timeline because it's after the war because no monsters are left so humans have to decide what choice is the best when it comes to Espers. S2 is the past memories that Adam is looking after losing his memory. Eve made it that way because he has the ability to manipulate memories.
A lot of things were insinuated or said in season 1 such as : Adam loosing his vision, one of Adam's leg not functioning properly, Adam memories being manipulated as well as Eve, Eve loosing his power to manipulate memories after deleting his memories, Gabriel loosing one of his eyes, Adam committing s*icide. If I remember correctly the machine that stock memories could only let people watch the memories of the dead so...
