And since it is a fictional piece, him shaving himself and having the area there be completely smooth wouldn't be too far fetched
The first colored page isn't a flashback but the one with the razor is. The scenes with flashbacks have a black border. Also, shaving yourself isn't manipulation but shaving yourself with the intention of approaching someone and lying to them in order to get them to trust you and ultimately convince them to do what you want is. So if you use make up with the intention of tricking someone, then yes, it is a manipulation device. Anything can be used for manipulation.

If you're talking about the timeline, it is a bit confusing. I mean, it doesn't say he went to him immediately after he heard them talking about it. And it doesn't take that long to shave it, so it is possible he did it and then went to the uke. There was also the scene with the girls, which probably happened when the uke "forgot" his book. And the uke's friends did say they saw his micropenis before. So the seme could have seen that the uke had a small penis, and after he heard the girls, he shaved himself in preparation and he wanted to find the right timing to go to the uke. Idk about the timing tbh bc it's not that clear, but in the last uncolored page with the uke's whole body, it shows that he still had his pubic hair.
Even if that wasn't the case, the seme still manipulated the uke because there's no need for half of the things he convinced the uke to do in order to fix the uke's problems.
As for the black background, it's specifically used to show the flashback in the last chapter. The coloring kind of throws the whole flow off, but you can see that it goes along with the flashbacks.

I don't understand the comments talking about a "dark plot twist". It only shows that the seme knew about the micropenis from before he entered the bathroom and that his friends actually like the uke for himself. The seme never manipulated the uke or anything. He told him repeatedly that he was a good person and that his dick size didn't matter.
As plot twists go, this one isn't even near to being dark. I've seen semes manipulating classes so they ostracize the uke and things like that, whereas if you see this manga, Yamamoto always had Tudou's well being in mind, even avoiding him so he wouldn't lose his place as a popular guy.
