Not sure if that is what you are describing completely, but I know that Matilda has a scene where the principal puts the child in a box with metal spikes.

Help me find this movie. It's not an anime or yaoi or anything of that sort. It's just a simple movie. There's this little girl and I think she get's adopted into a family after she loses her parents. She transfers to a new school and the principal or her teacher (I don't remember) is a psychopath. She tortures the girl a lot. There was this one scene where the teacher or principal puts the child in a box with spikes(??) and she is desperately trying to escape. I think it's an American film and it's quite old, but not that old..... Thanksss
