They didn't become mates yet. I think Natsume was scared or couldn't bring himself to become a mate (not sure).
However, they're dating and at the end, the chief asks him "will you marry me?"
Natsume is suprised and asks "marry? Not mate?"
And the chief says he'll wait until Natsume is ready /resolved to mate.
Basically, he's saying he wants to commit to him, even if it's not as a mate (which is kinda forced and as he mentioned in of the chapters, is a big burden to omegas)
