Here's what i understand in the ending,

the (prince) Lee jin got left behind and did not come back in the present. when mijoo came back to the present, the lee jin she met was probably a direct descendant who happens to be named 'Lee jin' too. the circumstances have change in to only mijoo has gone missing.
and the line "How can I be your husband" proves that they might not be in a relationship but rather only co-workers in the movie. but since mi joo has memories of (prince) Lee jin as her fiancee, she thinks that present lee jin is her fiancee. that's why the present lee jin is also confused.

p.s. this is just an assumption not an official explanation. even I got confused by their dialogue in the ending.

    That makes more sense, and the small footed woman was the one escaping w/ the brother (based on his description).... does this mean they'll try to 'continue' this?

    No.he did explain how he settled everything in 15 days.timewarp works differently.so even though he came back to the future later than her.he came back earlier than her in the future.meanwhile she came a bit later.so it's the same prince.the how can i be your husband are mistranslated.it's supposed to be how can you be my husband.my husband is in the 13 th century. Easy.
