I think the Author left the fact that Issac is an Omega, so that Felix can figure it out through piecing his memories together of what happened four years ago with all the information that his cousin hacked for him.
Because even in his records, he was always considered a beta. Even Cole didn't know until later on in the story. It's only his mom who knows that he is actually an omega.
