Hello. What is means that an omega marked the alpha? What consequences there are?
In some stories markings are only valid if both parties have the mark, but I've never seen a manga where only the omega marked the alpha.
It's the other way around, and if an alpha marks an omega they become bonds. This means they can only have sex with each other, otherwise their bodies will reject the person, who's not their pair.
If an omega markes an alpha, but has no marking himself it doesn't come with any consequence.

So I was reading an omegaverse and thought would I let them mark me? Well yeah we all find it very lovely when it happens in Yaoi, because that mean they love each other so much and we love them and we want them to love each other and stay together forever, so yeah it actually cool. But if it was real life, your life, where you are an omega, would you let your partner mark you? I don’t think I would, because no matter how much I love my partner I think mark it’s too much. That would mean stay only with him for the rest of your life, like you can’t have a change of heart, and what if your partner do? It’s just that I hate the idea of not be free to live like I want. I don’t think that you need to be marked for live a beautiful life with your loved one. So I was curious about what you think; mine is just a point of view (=・ω・=)

I’m the only one that is annoyed by the fact that when in Yaoi they do a quickie, the uke is always completely nude while seme wear some clothes. Like the uke is the submissive one and had no dignity while the seme is big and masculine so he still wear some clothes. I don’t know if I give the idea, it’s not that I don’t like when they do it but this is a particular that annoy me.

I think your observation is spot on in some aspects. The uke is supposed to be sensitive all over their body as the receiver and that is why they're naked; but apparently the seme only feels it in his penis so he doesn't need to do much more than unzip his pants. But who is the submissive really? The seme usually works hard to make the uke feel good so they can be relaxed during penetration and the uke just pants and eggs him on.

I read some year ago an Yaoi but I don’t remember the name. It tells the story of two childhood friends (I remember that the seme was / is heterosexual, with dark and messy hair, and uke is a gay man, shy and serious, with light hair).
