I don't remember the novel very well, but it's not that he definitively "becomes" Omega; there's a whole backstory, but it's more of a forced transformation, and when he has the opportunity to choose to return to his normal caste, he momentarily decides to remain an Omega in order to have children, and I believe he later becomes an Alpha again
