The incident between Alex and Nathan is that Alex was coerced into dating the football team captains little brother, otherwise explicit pictures of Nathan would be released(which were taken while Nathan was kidnapped I believe, but he managed to save himself). So Alex broke up with Nathan to protect him, but Nathan doesn't know that (it's also likely he would still be mad if he knew because he could protect himself).
The crimes they are investigating now as adults are deaths and kidnappings where Beta people are experimented on with purpose of turning them into omegas forcefully through pheromone exposure. Nathan was a witness to one of the victims and saved her, and he's a doctor with expertise in alpha people, hence why he's involved. Alex is ofc one of the main investigators as you probably know.
Just in the end of season one Alex experiences a strange rut caused by overuse of medication, which would've been avoidable if he had sex with omegas - but due to the traumatic experiences with the little brother I mentioned earlier he never has. Instead Nathan chose to have sex with Alex to alleviate the symptoms and help with the new medication, so now they seem to have a sexual relationship only (because Nathan does not want to accept any apologies from Alex from how Alex broke up with him).

well the other person basically said everything but it's good to remember that the way alex broke up with nathan was by saying in the end a beta doesn't work for him it has to be an omega (Nathan is a beta and alex is an alpha incase you forgot)
