She didn't get raped. If they found the paper that the brown haired Princess wrote which ordered the Duke to kill the MC, people would immediately suspect she was the reason the Prince didnt marry the Princess and the reason the prince killed the Duke.
MC would have been an easier target to blame out of the whole mess, not only because she was an illegitimate daughter of the Pope but also cause she a woman. She would have been suspected as the lover of the Prince and her chasity would have been valled into question. No one would have wanted an unpure woman around royalty. People were obsessed with the idea of virgins and purity back in the day
