Because humans are redeemable? Whatever they did is wrong and will stay as wrong but they can move on from it and make up for it in some way. Liking them in the end and forgiving them is not wrong.
Touma raping Makoto feeds Touma's complex and frustration of being abused as a kid then being dominated but essentially put aside by his adoptive father. I guess he needed to exert dominance onto someone because in contrast, he didn't have any control in his life. Tasting what it feels to be the abuser sunk in and he backed off, eventually. Makoto liked him because Touma also fed his complexes. Why rape instead of bullying or other form of abuse? Because he's young and horny then mix with all his issues? I can answer and understand why he needed to be violent but why rape specifically, I'd say it's the trope.
Except for the trope, the only reason I could think about is that Touma has been sexually abused/exploited in some way by his biological parents. Not exactly raped with penetration but similar to it of course apart from the physical/permanent damage inflicted on his body. It would explain and make sense of everything, if sensei ever wants to address it.
