Because the MGO devs were only able to retrieve most stories that had been rated or tagged. Those that were recover were shoved into your Already Read list. You'll have to go through and sort it. It's time to start rebuilding your lists.
Mangago's data disk crashed. Only stories you have rated and/or tagged were recovered, nothing else did or will come back. You can start rebuilding your lists by yourself now.

Hey, in the FAQ there's a section that talks about if your lists haven't appeared but others have. This will have the answers you need. That being said, they're on they're second pass now, so any missed users should have theirs sorted out in the second pass. Non-rated manga are said to come later, and the focus has been on the already read list, the other 2 lists will also be restored along the process.
