Humans were the 1st who experimented on the animals. After creating a mess and had to create Beastmen to clean-up their mess. So after using them, wanted to get rid of them. Of course they won't let them. Got their revenge, but discovered that they can't further breed their population without them. Since human race are declining, and they had little to no knowledge how to take care of humans. Inbreeding humans is what makes them disabled over the years. The facilities is what's no good.
But not all of them force their females to breed with them. There are bad and good (same goes for human behaviour back then. No difference.) Those who are good, treat their female with care and respect. Even pampers them to much. Even some of the doctors would get angry if they would hurt a female.
Even the ML in this story won't do anything to her. A bit clumsy at the start, as he never took care of one. Until he discovered that FL is just like the "ancient" humans from before. He wouldn't do anything to her, unless she wants to. They would have to keep it a secret, or else the facility would be taking her away. So he would protect her with his life. Even her other mate, takes good care of the family.

But both sides that started all this happenings are long gone. Now left with their descendants, Beastmen and humans alike. And they already started to inbreed humans, there weren't much left in the 1st place, which became dumb over time. And Beastmen can't breed among themselves. There aren't any "normal" humans left
