Well it's not incest so that can be ruled out. It's not grooming either since nanmu didnt raise pilgyun for long (there was a huge timeskip), and when he was raising him he didn't have any ulterior motives. The only thing they do is calling each other son and dad, which I think is really weird. It think it's like a fetish thing, it doesn't affect the story that much so it's kind of easy to ignore when you read but it's still really weird.

no, it's not - there is a purpose, the fact that neither of them had healthy childhoods except for that brief time Namu was Pil's step dad and he was the only healthy figure in his life which made him latch onto him. everything else in his life made him twisted so he can't have a normal relationship - he loves namu as his dad and as a partner. The whole backstory should help you undersatnd why they are as they are.
