Depending on the authors, since Omegaverses aren't set in stone and you can choose what happened since there aren't specific rules, the authors can choose how people are impregnated in them. Most of the time alpha women are born with both a vagina and penis but are still women. They are just able to impregnate male omegas. Sometimes make omegas, again depending on the author, can have a vagina as well, but most of time they don't. So yes, the female alpha has a penis. It's common in Omegaverses.

Oh lol, it's honestly just common knowledge of the Omegaverses...if you read the first chapter again there's also information on the Omegaverses for this story in particular talking about each second gender...many omegaverse mangas have that...this one in particular says that in the event of a female alpha, her vagina will literally take the form of a penis....it's different for every single omegaverse, the authors though usually go along with set rules and usually have a page dedicated to those set rules and world but it's never set in stone
