Ok I actually had these questions too so let me answer them. The purpose of his vagina is just let's say...god doing whatever he wants to do. As for his vagina not affecting his body, it's just there because of Seokjun's wish, the way to undo the wish is ejaculating there. But since ejaculation gives him back his penis, so he does not get pregnant or gets periods or undergoes any of the hormonal issues we as biological woman do.
So to sum up, he's just a horny man with a vagina.

He probably does not have ovaries, the corpus luteum, or the uterus to even menstruate. The god might have just given him the vagina and as far as I have seen in the story, the cervix. I'm not exactly sure if he has a uterus because if he did, he'd be under the influence of hormones.
