Amamiya is something called an "Enigma" so it's quite possible they are outside the norm and have the ability to change someone's secondary sex. Seeing as Tsukasa has always lived his life as an Alpha and can be effected by Omega pheromones it's highly unlikely that he was an Omega from the get go. Especially if he grew up around Alphas.

Still doesn't explain why he has the usual appearance of an omega. His actions seem to imply he wants to be the furthest thing from an Omega even before he was aware he was changed. It raises more questions then answers.

He did not identify as an Omega in the beginning and he sure as hell doesn't want to now. And too add to that his actions imply he deeply loathes Omegas. All his omega like appearance does is add to the fact that he might've been one from the start. And the way he talks about omegas is in hatred and loathing so their is no way he is trying to pass himself off as an Omega. Begging the question why he looks like one if he hates them so much.

There have been several series with feminine and even boring looking Alphas tho? I feel like this is your first rodeo in the omegaverse subgenre so it's hard for me to explain to you that Alphas are just good at excelling at things. Not all of them are macho looking--I mean you don't see any macho looking female Alphas, do you? No. In fact most of the time you can't differentiate between female Omegas and Alphas.

Basing his second gender on physical appearance alone doesn't really hold.

And he hates Omegas 'cause of the way he saw the one grovel at his uncle's (or whatever that fat fuck was) feet while it was in heat. He could smell the heat of the Omega which in general would dictate that he's an Alpha. Most of the time the scent is undetectable by anyone other than an Alpha (unless the heat is just that bad which in turn would usually only happen in variants or in a fated pair.)

I think the lack of differences in female Omegas, Betas, and Alphas (besides alpha females having dicks in some) in most omegaverse can be easily explained by the setting being used only in BL where the creators have more reason to work on the males than the females so they were just ignored by most (though not all) of the BL creators. However rereading it I did exxagerate his low opinion on the Omegas (the fact he thought college dropouts ranked higher then him should say his opinion on omegas, but he didn't seem as distraught as I made him out to be) so that is my mistake. However what feminine alphas, what manga(s)? I can see boring looking Alphas but not feminine. And why wouldn't an omega not be able to sense another omegas heat? If their bodies release the omega pheromones then shouldn't they be able to sense another Omegas pheromones such as for competition purposes? Its a 2 way street just because Alphas can use their pheromines to fight over a person so too can Omegas by releasing theirs and see who's is stronger to get the alpha. Another reason to pick up on the omega pheromones to figure out who is the biggest competiror to them for an alphas affections.

And by release pheromone I mean those with heat cyles that occur close together would try to score better then the other. Or to sense the pheromones so that some random omega doesn't pull the rug right from under them.
