Yeehyeon is truly a beta, but more specifically, he's a Diamond Dust beta, hence the title.
This is a major plot point we find out later on. In addition to being a Golden alpha, Liu Weikun is also a Ghost alpha. Ghost alphas are inherited through his bloodline and possess the rare ability to turn betas into omegas through multiple sessions of knotting.
However, the true counterpart to a Ghost alpha is a Diamond Dust beta. Diamond Dust betas can emit pheromones that only a Ghost alpha can detect, and likewise, they can only sense a Ghost alpha’s pheromones. In that sense, Diamond Dust betas could be seen as the fated partners of Ghost alphas.
This is why Liu Weikun initially believed Yeehyeon was an omega, because he could smell Yeehyeon's pheromones.

How far are we from all of this being revealed in the novel, is this something that we'll find out only at the end or towards the end of the story?

To my knowledge, nope! They are still fundamentally betas, but they can have babies if a Ghost alpha changes them into an omega through repeatedly knotting them over time.

If we get into what Choi Inwoo had done to him, we would have to talk about one of the major conflicts that happened between Yeehyeon and Liu Weikun, so I'll just omit as much as possible, just in case you don't want to be spoiled on it.
Choi Inwoo was honestly the voice of reason at first, as he said everything I wanted to say to Liu Weikun. Liu Weikun asked him to fabricate a fake diagnosis for Yeehyeon as part of a larger lie (omitting what it is), and Choi Inwoo’s immediate response was basically, “Are you insane?” He only agreed after Liu Weikun promised he would tell Yeehyeon the truth after his business trip.
But after the trip, Liu Weikun never followed through. Choi Inwoo confronted him and pushed him to confess before things went too far. Instead, Liu Weikun said he would tell the truth only after expanding Phantom overseas and bringing Yeehyeon there. Choi Inwoo immediately saw through his plan, saying something along the lines of "Ha, you just want to bring him to an unfamiliar place where he has no connections or support, so when you tell the truth, he has no choice but to forgive you?" (clock him)
Even so, Choi Inwoo ultimately went along with it.
Later, when the truth came out accidentally, Yeehyeon called Choi Inwoo, who was the only person he felt he could rely on. But inside Choi Inwoo’s house, Yeehyeon noticed during their conversation that Choi Inwoo didn’t seem surprised, and then quickly realised he had been part of the deception from the very beginning.
When Yeehyeon tried to leave, visibly shaken from the fact that he had nobody to trust all along, Choi Inwoo grabbed him at first because he looked so unstable that he was afraid of what he might do if left alone. But then, in the heat of the moment, Choi Inwoo kisses him and implies that he could treat him better than Liu Weikun. Yeehyeon, however, showed no reaction on his face, dismissing it as if nothing happened, and quickly left the house.
