For Japanese men as a whole it’s an exaggeration but a lot of mangaka are usually introverted and tend to self-insert at least a little bit in their main character which leads to a ton of them being rather timid. I think in this case though, the mangaka just likes cute shy guys (I remember going through her twitter and she’s almost certainly a woman unless I’m getting mixed up) but as you said, it could possibly be due to seeing that kind of character often and growing some sort of affection for that trope. The birthrate thing, while you can talk about people not wanting to go out and talk, is more commonly attributed to HCoL and long hours at work.

But I have to know: is the male timidity a normal thing in Japan or is it just a manga trope? The whole hyper uptight "oh no I found a woman attractive I am an irredeemable pervert and must castrate myself and die" that is then reinforced by the women. I get it being a romance manga trope, but then I see Japanese birthrates and I'm concerned.
