The fact that he hired Alpha, the son of the rival company that tried to burn them to death, as his secretary—someone who could cause damage to the company and himself at any time—means the premise of him being a "competent CEO" is already flawed from the very beginning. Furthermore, he completely lacks the understanding that spies spend so much time and effort to make target's guards down. Even after being drugged and got ejaculated in raw, the possibility of that never even crossed his mind, and he even believed rapist's excuses and let him go.
The phrase "I'm not evaluated properly" only makes sense after you've done your best, but this MC keeps making the worst possible choices as a CEO/Omega/human being. ・There is no way those thugs who constantly hatch reckless schemes would back off just because that useless rapist was returned to them alive. (It only makes you an even easier target who has no crisis management skills both before and after the incident)

・If he were truly worried or cared about ML, he wouldn't keep hiring the son of the very enemy who broke his legs and burn him alive, place baseless trust in him (which he never once showed ML) or keep interacting with him so unguardedly—completely ignoring ML's repeated warnings.
・Even assuming that *was* his true intention, it makes no sense that he didn't just say so right then and there. What he did instead was drove ML away with the ultimate insult "You're nobody with no right to be angry about my rape."
