If you want omegavers couples outside the typical dynamic omega/alpha or alpha/alpha, there are "Mind the Gap" and the second couple in "While You Weren't Watching" with a alpha x beta (and the alpha isn't the top).
But yeah beta characters are pretty underused (because they correspond to irl gender so an yaoi with a beta x beta couple is just a yaoi with a homosexual couple in an universe where males characters can get pregnant, with a whole thing about pheromone).
I can imagine a story with a beta x beta or beta x alpha couple would involve whole societal questionnement. But subjects like that are often superficially used in yaoi for various reasons like the authors are often heterosexual women, political/societal subjects aren't entertaining and questioning our actual society by using a fictive world might be too activist-oriented for yaoi.

Yes it was predictable from the beginning that the ml will turn into omega of course... there can't be any alpha-beta story or omega-omega story or beta-omega ... it will always be alpha-omega or alpha-alpha
