I think the dragons are waking up because Akelance kept turning back time over and over. Him turning back time disrupts their sleep that’s why the blonde Emperor woke up and then the little girl dragon woke up. For example imagine your sleeping and an alarm keeps going off every 30 mins after you press snooze that’s basically whats happening to the dragons. Plus the original timeline got messed up from the time turning back so many times and the old Empress dragon said something about turning back time being taboo or having side effects idk but we know the ML is stronger then the other dragons hence why he could do it like 12 times and still be standing.
