The plot was in no way condoning, supporting, or justifying pedophilia. The uncle was portrayed in a negative light from start to end, so I don't really see why it would need to be removed... Many people have gone through some sort of equally complicated relationship in real life too, so in a way, stories like these help those kinds of people feel more seen. If anything, many popular modern anime show many cases endorsing pedophilia (7DS for example), which I think is worse than a story that shows it in a dark way. But regardless, these characters a simply devices used to tell a compelling story, not a guide on morality or show of the authors personal beliefs
