The times that get annoying are when the MC is naive or stupid and just presumes everything will always be fine and never faces consequences for that. This MC isn't like that.

The resentment of the unsuccessful towards the successful is a real thing. It's not psychotic to have the thought as a comment on the story. Mary sues break immersion and suspension of disbelief. We want our MCs to face hardship and overcome it, and when they don't seem to overcome the same suffering or setback as everyone around them, yet remain above them, Tue story is a little disconnecting.
I don't think that's the care for this story specifically, but abstractly it's reasonable story critique.
If you knew what he really was you'd think otherwise. His suffering is enough already and it's only gonna get worse. Hint the pain he's getting when his powers expand.
A Mary Sue by by definition is someone who always just so happens to have the right tools to fix a situation without any rhythm or reason. They usually just have it even before the story starts. Like someone needs to break into a high security prison. The Mary Sue would probably be like " i learned how to break into things through my mentor which I have never mentioned before this point and will never mention again". That is not the MC.
There are definitely reasons that all his family are alive and it is being heavily forshadowe that they are special. Like the dad isn't exactly op as the rest cuz he isn't blood related. His power comes from the mom. It's definitely a blood line thing.
It's not like everything has an immediate and convenient decision. It's not like there are no consequences for his actions.
That's not character building that's just trauma for the sake of trauma. Maybe try reading what "Mary Sue" Actually is before labeling a character.
