Everyone seems to say it's the duke, but honestly the duke just came off suspicious. But I like your theory about the crown Prince. I think even if it's the crown prince's doing, thr duke will still take the blame cuz he's just that manipulative.
If we consider the prince to be the male lead in this story (from cover), then the typical novel plot would entail that the other guy i.e. the duke is the freaking psycho serial killer. Also, it seems like the prince is not liking the fact the fact that Louis slept with him and forgot all about it. His little princely ego is probably hurt. If the prince knew that Louis is pregnant for sure, he wouldn't need other excuses to keep him next to himself. He would have a very stong reason for keeping Louis inside his palace forcefully even because he will most likely give birth to the royal heir, if not atleast his very first child. So far, the amount of obssession he has shown towards Louis is enough to say that he will most likely bind Louis to himself as soon as he knows he is pregnant because of him.
