I think it took him awhile to actually realize that manny still has a sense of guilt unlike sean, who can just kill people without feeling any regret or guilt over it, maybe he also doesn’t really want manny to become like him? or perhaps he fears manny will end up having the same fate as his boss’s husband (read : death) so he thinks letting manny go right now would harm both of them less than living everyday like wanted criminals.
