As a queer person and rape victim, it really doesn't surprise me how often rape shows up in yaoi. I've been reading it for years now and it still disgusts me. I think the reason we see it a lot in yaoi is because, in Japan at least, there is a historical context of rape being deemed a romantic gesture. He was so overcome by her beauty that he had to have her, and so on and so forth. If you do a search online you can find some interesting articles on it.

I think there are a few things to consider?
I think, as a fictional trope, rape sometimes allows the reader to feel in-control of a situation that, normally, IRL, would be horrifying and out of their control. If that makes sense. And I think that's why some rape fantasy in fiction tends toward that.
