I don't read Yaoi so I'll answer for the hetero ones : they're very mysoginistic as the woman is often the one is heat and very much often raped or forced to have sex because "this dude is hot and proposed to relief the pain". I mean I think it depends on the manga. Most of it is just mpreg and nothing else, but there are some stories that actually take it seriously and use it as allegory for misogyny and homophobia, as in, actually saying something about it. Yes and no. Part of the appeal of omegaverse is that it is a place to explore sexism and that it plays with sexist tropes. So obviously it will have parts that echo misogyny in the real world.
