This is the answer from a really helpful faq
even if your mangas are saved, notifications depend on your login info to know which profile to send them to. If this info is out of sync, mgo cant properly link updates to your profile, which is why you might not get notified.

it should be fixed, sometimes unmarking them and remarking them fixes the issue, even on older ones because your list is to long it happens as a glitch. other times, like right now it's best just to use your web browser bookmark to hold onto things for now in a folder until things are fixed.

Hey, just a question about the disappeared lists that I can’t find any answers on…
YES I KNOW THEY WILL COME BACK
(I have another old account and I logged back in to see that some things were starting to return)
In my newer account, as of about 2 days ago I haven’t received any notifications on mangas I had marked as reading or read…
There have been updates to some but they no longer come through the notification tab and and I have to search myself to see if they’ve updated…
My question is, will this be fixed as the lists return or should or possibly after all of my marked manga have come back?
…if not, what do I do? I haven’t see many people share the issue with notifications and in a post about the list issue being addressed, they said my notifications shouldn’t have been affected.
Just trying to clear everything up for myself and hopefully others who are having the same problem!!
