Typically each male and female parents supply an X and Y chromosomes giving only two gender options "xy" or "xx".
Real humans in real life require an "x" chormosome to survive.
But this is a fictional world. There are possible scenarios:
1st Option:
IF alpha and omega both supply only X & Y chromosomes each baby has a 1 in 4th chance of
XY YX YY XX
Sex chromosome combinations
A: if they cant live without an X then there is 2/3 chance of a Boy and 1/3 a chance of a girl
B: If YY could survive in this alt reality then 3/4th chance of having a son while only having 1/4th a chance of a daughter. And since men can have babies this is a viable option.
2nd Option
If instead the omega always supplies an XY or XX the Alpha supplies either X, Y, XY,XX, YYthe baby could have
XYY (Boy) or XYX (Boy) or XYXY (Boy) or OR XYYY(Boy) XXXX(Girl)
There is a 4/5th chance of a boy or a 1/5 chance of a girl.
And after all this mental gymnastics
Genetically it would be more like to have a boy when two male alpha and omegas have children.
Which also means the opposite is true for female omega and alpha children as well...

I say you just made something simple into something very complicated.
Omegaverse still run on the XY gene code, however, the X or Y simply has a mutation that determines whether the individual is an alpha (mutated Y) or an omega (mutated X). So there is still that 50-50 chance that the child would either be a daughter or a son. Unfortunately, because a son is definitely more favored than a daughter (across the world) the media has a tendency to portray characters to have sons over daughters.
It's not due to genetics. It's simply societal preference.
For the last part, wouldn’t it be more likely that sons are favored simply to create an easy pathway for a spin off?
Even in the cases of side characters, male friends, family, classmates and etc are favored because most spinoffs to a BL story would just be another BL.
I understand it is an issue in itself but it really is less about the world favoring “men” or “sons” and more so about these being BL stories that target a female audience.
Even though it’s mostly females indulging in this genre, there is always usually a stark amount of female characters or female characters that have any depth. So I’d say this isn’t just a flat issue involving omegaverse but the BL genre as a whole.
There is literally 2 other couples love stories featured in this BL and they are both BLs, so it’s even more likely that the intention was to make a future love story involving Hi-kun and Michi when they’re older.
And simply put, the girls eat it up.
I for one, hope they add GL when Hinata is older because in omegaverse stories specifically they tend to brush past any straight relationship.
They better give her actual depth and character or i’ll lose it.
I'm actually generalizing since this is a manga not a manhwa. In my reading experience, manga authors don't really do spin offs of the character's children. I can only remember one manga that is currently telling the love story of their child, but the child is female. And even if that's the case, she had two male siblings. So I don't think the children's gender is an issue for spin offs.
Also, of course the side couples are all male. This is BL/yaoi after all LOL. We would need our yaoi smexy time fix. But we are talking about their kids who may not even have a spin off. And honestly, I think we'll all die of old age first before any of the children in this story get their turn on the spotlight. XD

Okay someone wrote a whole ass complicated explanation lmao HOWEVER, in reality, its probably simply just to open a door for a potential future couple and an opportunity to continue the series—kinda like with Hikari and Michi.
Also I would like to add that I see a lot of omegaverse yaoi couples with daughters, so idk if you're just looking in the wrong places or

Anyone else notice how in yaoi omegaverse stories whenever a couple has children it's almost always a son? It's so rare to see daughters. I wonder why
